Jackie succumbed to cancer in 1999. A power struggle between Junior Soprano and his nephew Tony Soprano was anticipated. However, since Eckley DiMeo and Jackie Aprile had Tony picked to be Acting Boss, and the Captains wanted Tony to be their leader, Junior was made the Boss only in name, as Tony was really running things.

Cousin of Tony Soprano, Blundetto was a growing force in the mob until the mid 1980s when he was arrested for an attempted hijacking and spent 17 years in prison

Soprano assigned Gualtieri to see if he could feel out where Bonpensiero's loyalties lay by checking him for a wire, even authorizing him to kill his old friend if he saw one with his own eyes. Gualtieri surprised Bonpensiero with a trip to a bath house, where he refused to undress and left blaming high blood pressure. This served to heighten his crew's suspicions.
In 1999, Silvio that reported to Tony that his Uncle Junior planned to murder his enemy - Pussy Malenga in Artie Bucco's restaurant, he was later entrusted with bombing the place to save its reputation.
Bonpensiero was arrested at a card game run by Soprano capo, Jimmy Altieri. He tried to escape but was caught on the corner of the block. He was quickly bailed out. Suspicious, Tony made enquiries and dirty cop Vin Makazian told Tony he had a rat in his family and pointed the finger at Bonpensiero.
Raymond was approached by Tony to replace Jackie Aprile, Sr. as Boss of the DiMeo crime family (Jackie was in a coma and close to death at that point in time). Raymond declined the honor, and insisted, along with the other capos, that Tony should take over instead.
Barese supported Tony's plan to use Junior Soprano as a figurehead boss along with the other Capos, although he later complained that Junior abused his new authority. Larry Boy also moved his mother to the Green Grove retirement community (where Tony kept his mother) so that he could conduct clandestine meetings with Tony.
Jimmy was arrested for gun charges while running an illegal card game in 1999 - the FBI found pool tables full of guns. He was probably "flipped" at this time, although it was never proven. Big Pussy Bonpensiero was present and also arrested, but was already working for the feds at this point (Agent Skip Lipari stated he had been with them since 1998).
It is unknown who took Jackie Aprile place as Capo when he was promoted to Acting Boss. There is however the possibility that all his interests were still controled by him or by another Capo on behalf of him.
Philly Spoons was promoted to capo after the position became vacant following Junior Soprano's promotion to Boss of the family.
With Jackie's death in 1999, a crisis emerged as to who would run the family, and the soldiers and other captains began to prepare for all-out war within the family, but Tony brought a quick end to the conflict by making Junior the puppet boss of the family. Junior would unknowingly act as the lightning rod for the feds, while Tony would run the family from behind the scenes.
Sasso was promoted to the position of underboss to Junior Soprano after the death of Jackie Aprile, Sr.
Palmice killed Brendan Filone on Junior's orders. He tried to start a war between Junior and Tony, resulting in Junior being made boss of the DiMeo family and him becoming Consigliere. Mikey was hoewever beaten by Tony because of executing Brendan and calling for a mock hit on Chris.
Upon Jackie's death, Tony and Junior squabbled over control of the family. Brendan Filone, an associate of Tony's crew, was killed by Junior's right hand man, Mikey Palmice. Eventually, they reached a compromise. Although Junior technically became the boss, Tony really ran the show, using Junior as a front to distract law enforcement with the agreement of the other caporegimes.
